Yoto, an audio player for kids, uses Shopify to power its 1,200-product eCommerce store. You can browse newly released products, bundle items together at a discount, and ship your purchase almost anywhere in the world.

Alex Hormozi, an author and entrepreneur, used ClickFunnels to grow a coaching company called Gym Launch, which used single-offer funnels relying on lots of testimonials and proof points to make the sale.

Shopify is built for large multi-region storefronts like Yoto's. ClickFunnels is built for single-offer funnels like Alex Hormozi's. But what if you fall somewhere in the middle?

To help you sort out which makes sense for you, I tested both Shopify and ClickFunnels. In this article, I'll share what I found so you can choose.

Shopify lets you get started for a lot cheaper

If you're new to Shopify, getting started is a pleasantly affordable and low-friction experience. You get a 3-day free trial, after which there's a promo rate of $1/month for three months. After that, the $39/month Basic plan is probably all you'll need if you're a solopreneur running a simple eCommerce shop. That's a bit more than you'd pay for platforms like Squarespace, but instead of a general-purpose website builder, you get one that's fully tuned for online selling.

From there, the $105/month Grow and $299/month Advanced plan are there if you need to scale, with staff accounts, advanced reports, lower credit card fees, and tools to manage inventory across multiple locations. There's also Shopify Plus for high-volume sellers, which starts at $2,300/month.

ClickFunnels is pricier. After a 14-day free trial, you'll pay $97/month to get started on the entry-level Launch plan, which supports one workspace, two team members, 10,000 contacts, 50,000 emails per month, three courses, and unlimited visitors. As you scale, you can upgrade to the $197/month Scale plan or the $297/month Optimize plan for more workspaces, team members, contacts, emails, and courses. There's also the $5,997/year Dominate plan (available only with annual billing), which is designed for large teams with lots of high-volume sales funnels.

ClickFunnels is built for single offers; Shopify is built for multi-product storefronts

ClickFunnels works best when you're selling a single product or a focused group of offers, guiding customers through a streamlined sales funnel toward a purchase. Its design philosophy is about minimizing distractions so that you bring traffic into a highly-optimized funnel that leads them straight to checkout.

This works especially well for digital products, launches, or high-converting lead generation campaigns.

For example, let's say you have an eBook to sell. With ClickFunnels' Product Launch funnel template, you can guide your audience to purchase in just four steps.

  • Start with a simple opt-in page that asks for their name and email.

  • From there, they go to a page with explainer videos or written content to build interest.

  • Next, they hit an order form page where you summarize the offer and collect payment.

  • Finally, they land on a confirmation page that thanks them and encourages a review or future upsell.

The whole journey is tightly focused and optimized to convert, and you can see a map of how your entire funnel will work in the funnel builder (which looks like a typical branch logic map).

A ClickFunnels journey on a visual map

ClickFunnels has 100+ funnel templates built for specific jobs like lead generation, webinars, event signups, and product upsells. And since it's built specifically for maximizing conversion rates and increasing your average order value, it's a good option if you need to quickly get an offer live and run traffic to it without fiddling with lots of settings.

Shopify is built for traditional online stores with multiple products. Customers are free to browse your product catalog, compare options, and shop at their own pace. You can still create landing pages and focus your marketing on individual products, but it doesn't hold your hand as much as ClickFunnels, so you'll have to do more customizing.

A Shopify storefront

Between Shopify's native features and its App Store, it adapts to essentially any eCommerce scenario you can imagine. You can add variant-specific photos, loyalty and subscription programs, multi-location inventory management, automated shipping, print-on-demand products, and even branded packaging. And since Shopify has 1,200+ (mostly paid) themes covering almost every industry, there's a good chance you'll be able to find something that fits your brand.

If you really want to create a funnel with Shopify or a traditional eCommerce experience with ClickFunnels, you can hack something together. ClickFunnels now lets you manage product catalogs and build multipage website layouts, and Shopify's App Store offers funnel-specific add-ons like Comet and GemPages.

But in general, you'll have a much easier time if you use each platform for what it's built for: ClickFunnels for single-offer funnels and Shopify for a traditional eCommerce experience.

Shopify is better for physical products; ClickFunnels works best with digital products

With the free Shopify Digital Downloads app, you can send your customers digital products like PDFs, templates, videos, and links. But Shopify's strength is physical product sales. It has a whole ecosystem for managing physical inventory and fulfilling orders. This includes the native Shopify Shipping app and integrations with major shipping carriers, barcode scanning, calculating shipping costs, low-stock alerts, plus the ability to generate and print shipping labels directly from your dashboard.

From a tax and compliance perspective, selling physical products globally (or even just across multiple states) is far more complex than selling digital products. Shopify has been doing this for two decades and has lots of options to reduce your eCommerce headaches. If you sell within the United States, Shopify Tax tracks your sales against each state's thresholds to determine when you're required to collect taxes in each jurisdiction. You can also enable automated filing for each state. Shopify Tax is free for your first $100k in sales each year, then 0.35% of your order's value after that.

If you're expanding your sales to multiple countries, things get more complicated. Shopify Tax works in the United States, Canada, the United Kingdom, and the European Union, but nowhere else. Enabling Shopify Managed Markets simplifies things considerably: Shopify becomes your Merchant of Record (handling compliance globally), automatically calculates import duties, files and pays international taxes, and includes 100% fraud protection.

The Shopify shipping calculator

Shopify also supports dropshipping. It's not built in natively—you'll need to install third-party apps—but its dropshipping ecosystem is mature and diverse. It gives you access to a massive range of suppliers, automation tools, product customization options, and fulfillment services. You can also build branded product catalogs and connect multiple suppliers to your store easily.

ClickFunnels is better suited for digital products, like courses, coaching programs, or eBooks. It even allows you to create, host, and sell a course natively so you can manage everything with one platform. And its funnel-first structure is built around upsells, downsells, and urgency tactics that are ideal when there's nothing to ship.

Creating a course on ClickFunnels

ClickFunnels is more limited than Shopify when it comes to selling physical products, though it's improved in recent years. Its integration with Shippo covers real-time shipping calculations and shipping label creation, and its Avalara integration can manage tax obligations. And ClickFunnels now supports inventory tracking, which means you can see stock levels per location and get notified when something's running low.

Still, ClickFunnels doesn't offer the flexibility and maturity of Shopify's fulfillment and returns ecosystem, which is built for scale, tracks every stock movement, and gives you control over all your SKUs and locations. And if you're selling to multiple countries, there's no way to get ClickFunnels to act as your Merchant of Record and handle tax payments on your behalf. You're responsible for those filings on your own.

ClickFunnels is better for direct response marketing; Shopify is better for SEO and organic traffic

ClickFunnels is optimized to guide someone from a targeted ad or email directly into a high-converting funnel. It's ideal for marketers who already have an audience or paid traffic strategy in place and just need a simple, focused landing page to convert leads into customers.

For example, if you're running Instagram ads for a real estate course, your audience clicks the ad and is taken straight into a ClickFunnels page, usually an opt-in or sales page with no distractions or menus, but with a strong incentive to buy. Or, if you're emailing your existing list about a new coaching offer, that link in your email would take them through a tightly crafted funnel with upsells, bonuses, and a checkout page, optimized for your audience to take action.

A ClickFunnels landing page

Shopify is better suited for organic discovery and search-based shopping, with built-in SEO features like customizable meta titles and descriptions, alt text for images, automatic sitemap generation, and fast page load speeds.

Beyond the basics, Shopify also supports hundreds of SEO apps and plugins through its app store, including tools for structured data, keyword tracking, and blog optimization. It also supports product schema markup, which helps search engines display rich product information (like reviews, price, and availability) right in search results.

The Tapita SEO plugin

ClickFunnels' SEO capabilities are more limited. You can set a page title, meta description, and custom URL, and ClickFunnels also generates and updates a sitemap. It's not an ideal setup if you're optimizing for organic traffic, but if you're mostly creating funnels for direct traffic, it isn't much of an issue.

AI is deeply integrated across both platforms

Shopify and ClickFunnels both offer the sort of AI features that make you wonder how you could ever go back to the old, manual way of doing things.

ClickFunnels AI, which focuses on creating and editing funnels, is the first thing you see when you log in to your workspace. Once you input what you're creating—in my case, a funnel that sells an at-home CrossFit course—ClickFunnels AI gets to work.

Creating a funnel with AI in ClickFunnels

What's neat here is that the emphasis is not on quickly churning out a design. It's on strategy: ClickFunnels AI researches your market, suggests an ideal customer profile, and then—crucially—suggests the type of funnel that makes sense for what you want to accomplish. (There's also a Quick Mode option if you just want a funnel as fast as possible.)

For my course, ClickFunnels AI's research found that a webinar funnel was the right move. Depending on your offer, other recommended funnel types include a lead magnet, tripwire, sales page, application, and product launch.

Selecting a funnel type on ClickFunnels

Once you've confirmed your funnel type, you can choose a design style for inspiration and watch ClickFunnels AI build out the full funnel for you.

An AI-generated funnel in ClickFunnels

You can also use ClickFunnels AI to make edits to an existing funnel. To test that feature, I grabbed a template at random, asked how I could improve it, got a quick series of suggestions, and had ClickFunnels AI add new steps to the funnel on its own.

ClickFunnels writes all your copy, too. It defaults to the sort of salesy-promotional voice that's common on squeeze pages, though you can change that style manually or via the AI assistant.

ClickFunnels' AI-generated copy

Shopify's AI is more proficient on the operational side than the design side. It offers an AI store builder, but the designs are (at least to my eye) pretty incoherent—which is risky since the design of an eCommerce storefront communicates a lot about the brand. I'd much rather pick a carefully-designed template and edit it.

Choosing an AI-generated template in Shopify

Fortunately, AI speeds up the theme editing process. Sidekick, Shopify's AI assistant, can make design and content changes directly within your theme. I was able to add an announcement bar, create a new page, and change the homepage header by chatting with Sidekick rather than hunting through the menu.

Editing with Sidekick in Shopify

Sidekick is accessible everywhere in Shopify. It's the first thing you see when you log in to the admin area, and you can ask specific questions ("What was my best-selling product this week?") or broad questions ("What should I focus on today to increase sales?").

Sidekick has full contextual awareness, which means it knows exactly which product you're referring to if you open up a product page and ask Sidekick to generate a new image.

Shopify's AI also makes proactive recommendations via Sidekick Pulse, which works in the background and suggests actions that can improve your store's performance. If you need to restock certain fast-selling items or redesign your mobile experience to improve your conversion rate, Pulse will let you know.

Sidekick works elsewhere in Shopify too: it can create automations, draft content, and build custom apps inside your dashboard. It's particularly capable at managing your store's operations, since it can do behind-the-scenes work like editing orders, creating discounts, and managing pricing.

Another Shopify AI feature is Agentic Storefronts. It automatically syndicates your product catalog into AI tools like ChatGPT and Gemini, with the goal of making it easier for your brand to be recommended when users ask AI assistants for solutions. There's not much data on the effectiveness of this yet, but anecdotally, users who have enabled this feature say it makes up around 1-2% of their sales.

Shopify offers a more mature payments ecosystem and lower fees

Shopify fully owns the task of handling your payments. Since Shopify Payments is built into the platform, you don't need to mess around with third-party integrations to start accepting credit cards, Apple Pay, Google Pay, PayPal, Venmo, or other major payment methods. You just turn it on, and you're good to go. You can manage everything from checkout to payouts inside your Shopify dashboard.

ClickFunnels offers a fairly similar setup. Its payment orchestration layer lets you connect to third-party gateways like Stripe and Klarna, or you can use Payments AI Gateway, ClickFunnels' native payment gateway. Within the Payments AI dashboard, you can see stats on trials, subscriptions, disputes, and other payment details.

Both Shopify and ClickFunnels incentivize you to use their native payment gateways by tacking on extra transaction fees if you use a third-party processor like Stripe. ClickFunnels charges an extra 1%, while Shopify's fees range from 2% on the Basic plan to 0.6% on the Plus plan.

Beyond those basic similarities, Shopify Payments generally has an edge:

  • Shopify Payments supports more countries: Of the two, Shopify Payments is more mature. It launched in 2013 and works in 40+ countries, including North America, most of Europe, Australia, New Zealand, Mexico, Japan, Singapore, and the UAE. ClickFunnels' Payments AI Gateway launched in 2023 and supports just 6 countries: the United States, the United Kingdom, Canada,  Spain, Italy, and Germany.

  • Shopify Payments offers 100+ third-party payment gateways: If your country isn't on the list, Shopify gives you access to over 100 third-party payment providers, like PayPal, Stripe, Klarna, or region-specific gateways (like Mercado Pago in Latin America). ClickFunnels supports major payment providers but offers a much smaller selection of niche and regional gateways.

  • Payment processing fees are lower with Shopify: Another benefit is Shopify's payment processing fees. On the Basic plan, fees are the same as you'd get with Stripe (2.9% + $0.30 per transaction), but they drop to 2.7% on the Grow plan and 2.5% on the Advanced plan. With ClickFunnels, there's no comparable discount as you scale.

  • Shopify Subscriptions lets you set up recurring billing at no cost: There's no extra fee to sell subscription products with Shopify if you use the Shopify Subscriptions app. ClickFunnels adds an additional 0.5% fee to handle recurring billing.

Payment processing probably won't make or break your decision, though it might be the deciding factor if you sell into markets where regional payment gateways are exceptionally popular (like PIX in Brazil or iDEAL in the Netherlands).

It's definitely worth doing the math either way, since there are some circumstances where Shopify's lower processing fees add up to a savings of 1% or more per transaction.

Shopify offers better store-wide analytics; ClickFunnels focuses on funnel performance

Shopify offers a powerful built-in analytics dashboard that gives you so much insight into every corner of your business that it might be a little overwhelming. You can track sales over time, customer behavior, average order value, conversion rates, sessions by location or device, and even sales by social media referrer, all without needing to hook up a third-party tool.

It also gets quite granular with time periods, allowing you to look at your data by time periods like "Black Friday / Cyber Monday."

A Shopify Analytics dashboard

Shopify's Live View offers real-time visitor tracking, so you can see where your traffic is coming from around the world and what's happening on your site at any given moment. Beyond the dashboard, Shopify gives you access to over 150 detailed reports, including sales by product or channel, customer retention analysis, bounce rates, and search behavior.

A list of pre-made reports in Shopify

If you're on the Plus plan, you can create custom reports using ShopifyQL, Shopify's query language, or by asking Shopify's AI assistant to build one for you. The advantage with custom reports is that you can get incredibly granular. For example, you could build a custom report that tracks your average order value over time for customers who came from Instagram, or create a report showing how many units of each product variant were sold by location during a specific promotional period.

ClickFunnels is built around funnel performance. You have your main Funnel Analytics Dashboard, which gives you an overview of exactly how users move through your funnel, including pageviews, upfront sales, recurring sales, and average cart value. But you can also break down earnings per click, subscription revenue, and individual funnel step conversion rates, all within a clean, step-by-step visual builder.

The Analytics overview page in ClickFunnels

Aside from the main dashboard, ClickFunnels also lets you view metrics directly in the funnel workflow, so while you're editing or reviewing a funnel, you can see side panel stats, individual step performance, and data like order volume and opt-in rates. You can filter by time range, use UTM tracking to evaluate campaigns, and even drill into specific order data for deeper insights.

That said, ClickFunnels' native reporting is mostly funnel-centric and contact-centric rather than store-wide. You'll see lifetime value on every contact's profile, and product pages now show variant-level inventory tracking with low-stock alerts. But if you're looking for deeper behavioral analytics—like which exact variable caused cart abandonment—you'll still want to connect Google Analytics, Facebook Pixel, or a Zapier-connected CRM for a fuller picture.

Shopify offers far more integrations, but both platforms connect to thousands of apps via Zapier

Shopify's App Store hosts 16,000 apps. Some are classic integrations with third-party apps, like Canva. Others are Shopify-created tools that handle essential eCommerce functions, like the Shopify Marketplace Connect app, which syncs your Shopify product catalog and inventory with other marketplaces like Amazon. And there are also a slew of niche third-party eCommerce apps that improve different aspects of your Shopify store.

ClickFunnels offers around 70 integrations. They're mainly focused on email marketing, CRMs, and webinars, though you can also integrate with Shippo or ShipStation for eCommerce shipping and fulfillment.

Both ClickFunnels and Shopify offer MCPs that let you interact with them via your favorite AI tool. ClickFunnels MCP (currently in beta) is more useful. It exposes a number of useful tools directly to AI clients, including course creation, contact management, sales pipeline management, and analytics.

Shopify's MCP features are less intuitive. There's a developer MCP server designed to help devs access technical documentation quickly, and a Storefront MCP server that's meant to let users (or agents) access information about their orders or your product catalog. But neither of those let you do things like add products or build new pages; for that, you'll need a third-party solution, like Anthropic's Shopify connector for Claude.

With Zapier, you can fill in the integration gaps no matter which platform you use. With 9,000+ apps, Zapier acts as an AI and automation layer across your business operations, helping you intelligently route information, apply conditional logic, and summarize or extract insights from data on the fly. For example, when a customer makes a purchase through Shopify or opts into a funnel in ClickFunnels, Zapier can automatically send their details to your CRM, create a task in your project management tool, and draft a personalized follow-up email.

Shopify vs. ClickFunnels: Which should you choose?

Here's my take:

  • Choose Shopify if you want a full-featured online store that can handle everything from product listings to fulfillment and long-term customer management.

  • Choose ClickFunnels if your main goal is to lead people through a high-converting sales funnel with minimal distractions.

If you're stuck between the two, the question usually comes down to whether you'll eventually need things that only Shopify does well: a real product catalog, deeper SEO, or full-scale international fulfillment for physical products. If so, it probably makes sense to build out a Shopify store sooner rather than later. But if your business is mainly focused on a series of single-offer funnels, you'll probably never outgrow ClickFunnels.
